Best way to get to the gilis' is by 'fast boat'..

You can book a fast boat from Bali, the service is very professional.. you will be picked up at the door of your hotel early morning by an air conditioned mini bus. The bus will take you to the port of Padang Bai in east Bali and from there the fast boat will take you to Gili Trawangan in 1.5 hour. You can also fly by plane to the Gilis from Bali a 20 minute flight, then from the airport in Lombok at arrivals you can book a car and driver that can take you to the harbor for a 10 minute boat over to the island.
